It's not really the best metaphor, but considering the ancients didn't have the conception of waves, atoms and such, they "metaphorized" with oceans, the material ocean and the space/heavens ocean. It's all atomic theory to some degree, and beyond.

We can make much better modern metaphors, but to understand cultural/religious references and make use of ancestral knowledge, understanding the oldest metaphors and what derives from them is very useful.
